順治十六年（1659年）進士，任確山縣知縣。康熙二十八年（1689年）為湖北巡撫。夏逢龍兵變後，吳琠安定人心，嚴懲誣告。康熙三十三年（1694年）為湖廣總督。康熙三十五年（1696年）內遷為左都御史。次年，康熙帝稱他為好官清官，為刑部尚書，康熙三十七年（1698年）九月授為保和殿大學士，康熙稱讚他持己清廉，賜給他自己臨摹的米芾千字文。康熙四十四年（1705年）五月，吳琠去世，入伺賢良祠，謚文端。
